Here's a summary of what I found out, in case anyone is interested.
In the end, I did all my 400+ aiff to FLAC conversions using Peak in batch processing mode.
Then I added tags to all newly created FLAC files using Tag for OS X. It allows you to tag multiple files at once and to guess tags from filenames. Pretty simple and useful.
